There she lived with her family during the Civil War as the town was being controlled by the British. At that time, an agent belonging to the FOXHOUND unit named Gray Fox, murdered her parents. Frank, seeing what he had done, could not kill Naomi, and adopted her as if she had always been his sister to assuage his guilt. She believes that Gray Fox (Frank Jaeger) has always been her relative and is unaware of the real truth. Naomi lived with Gray Fox for a while, until Big Boss moved them to the United States. In 1999 Naomi Hunter would learn of the death of her "brother", Frank, who had perished at the hands of Solid Snake during a battle in Zanzibar Land. After that event, Naomi became very interested in genetics, as it would help her learn about her past, of which she had little memory. After completing her training and obtaining a doctorate, Naomi joined FOXHOUND in order to have a chance to take revenge on her brother's murderer at the hands of Solid Snake. Some time later, following Richard Ames' orders, she ended up perfecting the lethal virus called FOXDIE. In 2005 Naomi was selected to serve as part of a group that would help support Solid Snake on a mission to the Shadow Moses Islands. Before Snake was sent to the islands, Naomi injected him with a series of vaccines that would help him withstand the cold temperatures and, unbeknownst to Snake, the lethal FOXDIE virus. During the operation, an old partner of Snake's, Master Miller (who was actually Liquid Snake in disguise), had Naomi placed under arrest by Campbell accusing her of being a spy and not being who she said she was.
